Make sure you use the latest version of emcopy as well, especially if the target is Isilon running OneFS 8.x or later. Emcopy 4.17 and earlier incorrectly try to set the mtime of the target files in a manner that Isilon used to permit, but no longer does. The net result is that the mtime of the files gets set to "right now", aka when the copy job is running, and then every incremental copy re-copies every single file.
I think there is a later version available on support.emc.com.
Alternatively my company, Datadobi makes some great file migration software that's far faster than emcopy or rsync for big datasets.
