The scheduled reports will be published to wherever is set within the "Document Root" field under File, System Settings, Publisher. If you specify a directory followed by a file name in the publish settings for a scheduled report it will try and create it in that sub-folder within the Document Root.
You can change the Document Root to point to wherever you want however you will only be able to use the DPA Webserver to view the reports (i.e. http://dpaserver:9002/reports) if that directory is within the \ \webapps\root folder.
